If you still have the stock tire you do not have to worry about cutting the bolts. When you replace the tire with a wider one that may happen.
I have the OEM brackets and there is no issue with the installation or the bolt lenght.
I have the W&M bags and they fit fine, but they are of minimum utility. But they look good. I have had them for 2 years and the little pieces of metal have rusted (cheap).
